I am working on an application that fsync(2) files and directories as
needed. I?m seeing intermittent stalls on fsync that can last many
seconds. The file system is mounted ext3, however I have reproduced the
problem with ext2. The as scheduler is in use. I have also tried
deadline. I have tried 2.6.12.3 (what I?m currently deploying on ? yes, I
know it?s old) and 2.6.15 (highest kernel I could easily get to run). I
have reproduced the problem on both machines with high performance raid
controllers and without. I haven?t been able to find any reported issues
that describe this problem in a relatively recent kernel (though I did find
some comments about 2.0).
In the original application, data is received from another machine via many
threads. These threads all write occasionally, usually in chunks of about
1K or 100K (I have also tried using 10M chunks, though some percentage are
still very small). Half of all files are in the 10-15MB range. The other
half are very small. There are also log files that get appended to
regularly. Except for logs, we fsync right before each file is closed. We
also fsync directories. Everything is on a single large stripe. In the
regular application, fsync can happen from any of a number of threads.
In the application, if one call to fsync blocks, other threads that
subsequently call fsync while the first one is blocked appear to also block.
Once the first thread's fsync releases, the others appear to release too.
I?m not 100% sure it?s fsync vs. some other file system issue. When I
instrument my code I find that about 90% of the stalls are on fsync, with
the remainder being on other file system operations (e.g. write). If I
disable fsync in the application I still see stalls, though a little less
frequently.
When running I see what appear to be normal numbers of pdflush jobs (range
2-8, usually 4-5). When I get application stalls the system is still
otherwise responsive. I can still start processes, write files, etc.
Typically there are 4-5 pdflushes during stalls too. CPU utilization (user)
is about 10% and I/O wait is 60-70%. According to iostat, although blocks
are sometimes getting written during these stalls, they frequently are not.
I have reproduced what I think is the same problem in the stand-alone,
single-threaded source code attached, which opens files, writes to them, and
then only when done writing all files, fsyncs them and closes them in the
order in which they were written. In the standalone application, the first
files that get written take virtually no time to fsync (already flushed),
then once files start to be flushed time will increase, however at least one
file will take a couple seconds to flush, where the others will be in the
range of a few thousandths of a second.
I?m not sure where to go with this now and would appreciate any insights you
have.

Sorry, this will show my ignorance... my system is lacking
/proc/sysrq-trigger. I can find how to build a kernel with the magic sysrq
key (CONFIG_MAGIC_SYSRQ=y), and have done so, but I still don't have
/proc/sysrq-* and cannot seem to find how to build in sysrq functionality
itself - assuming that's what's missing. Presumably it's something in
.config I'm just not seeing?

I think you're running a prehistoric kernel which might predate
/proc/sysrq-trigger?
You can get the same effect by typing alt-sysrq-t at the right time (or
whatever the combination is on that machine).
Regarding the long fsyncs, here's a trace...
I upgraded to a more recent kernel - 2.6.18.6 - and ran it on a workstation.
This particular box has In this case the elevator is CFQ.
This sample came from a stall that lasted about 2.5 minutes(!) - the longest
one I've seen yet. The box is a bit more memory constrained than the
original system but exhibits similar behavior. It doesn't page. Also,
there is no raid card - simply striped PATA drives.

Using your little test app, the longest fsync() stall I can demonstrate on
2.6.20-rc4-mm1 on plain-old-sata-disk is 1.2 seconds.
What's the max stall you're able to see with the test app?
Perhaps the file is just super-fragmented. If your production app does
something like:
for (a lot) {
fd = open(name);
write(fd, a little bit);
close(fd);
}
in multiple threads, or against a lot of different files then you might be
fragmenting the files a lot. This is because ext3 discards its in-core
anti-fragmentation data structures on close(). So
- Please check your app, see whether or not it is frequently opening and
closing the output files.
- Using `bmap' from
http://www.zip.com.au/~akpm/linux/patches/stuff/ext3-tools.tar.gz,
determine whether the offending files are highly fragmented.
- Tell us how much dirty data is being written out by these fsyncs?
- Try mounting the filesystem with `-o data=writeback'. Probably won't
help much if it's also demonstrable on ext2.
- Can you reproduce the stalls on a plain-old-disk? Get RAID out of the
picture?
- You've seen the stalls with both CFQ and AS. I guess you could try
deadline and no-op, but it sounds like that won't help.

I have had that spike last up to about 4 seconds. The pattern is that once
fsync starts taking time (e.g. there?s data to flush) the times will all be
in the milliseconds, except for one spike in the middle. . The times that
are in the milliseconds are all in a gradually increasing slope.
The stall I get from the real app is usually from a couple seconds to 25 or
so seconds.
I?m not entirely sure that my test app demonstrates the same issue.

The app opens each file for write exactly once, except for log files, which
get written infrequently. A file may be opened for read, but that?s
infrequent. Files are either 1K long or more than 10M long, in roughly
equal numbers. Each file is created/opened, written sequentially in one or
more chunks of from 100K to 10M (as data is received over a network),
fsync-ed, closed, and then renamed into its final name (same directory). The
entire sequence for an individual file takes place in one thread. The
directory containing the file is then fsynced. (probably irrelevant ? when
we open files for read we always read the entire file sequentially, then
close it, and we always call posix_fadvise(willneed)).
There are usually about 10-15 large files open for write at a time.

Each of these fsyncs is used to flush an entire new file that?s either 1K
long or larger than 10MB (but usually about 10MB).

Using my test app I reproduced the behaviour on my home PC, which is a
pathetic little thing with an IDE drive. I?ve also reproduced it in the
regular software using both hardware RAID and software RAID and will try
just a plain PATA drive later today.
