And if you connect PEX8606 to any other board (which could have totally different PCIe controller), it means that same wait timeouts are required for that other board. But as I wrote above, this setup is not unique, it is really normal and kernel is prepared to work PCI and PCIe topologies when one or more PCIe switches, PCIe-to-PCI bridges or even more PCI-to-PCI bridges are used and connected to system board.
